VW Beetle Misfires

One of my friends here on base has a 1998 2.0L VW Beetle with 200 000Km's. Recently, the car started feeling completely powerless when trying to accelerate. It seems hesitant and stutters, regardless if it's cold or warm, snowing/raining or sunny. However, it's fine at higher RPM's and seems to pull normally above 4000RPM.

We changed the Mass air flow sensor (it was already giving a code), checked the vacuum lines (they are good), and changed the spark plugs (the wires looked good). I cleared all the codes in the computer and took it for a spin. Within less than a click, the engine light stared flashing, giving a whole bunch of misfire codes (P0300, P0301, P0304).

Any ideas what to check now? I'm thinking it might be the ignition coil but would like to hear your opinions.

misfires are DEFINITELY ignition-related, especially with OBDII systems. Now, I don't remember if the 1998 VW's had Distributorless Ignition or not. It's been a GM staple since 1985. If it were DIS, I'd say check the ignition module and coil packs. But if this engine is anything like a 98 Jetta 2.0L, it has an old school distributor. I'd check cap, rotor, wires, the old school items.
Chances are everything from the coil to the spark plug is beat to shit.

DAMN good chance it's a coil issue if it's giving a misfire code on more than one cyl, too... but as Sam said, probably due for everything.
