well, the past few days with the Beretta have been an experience. No heat and having no heat during a New York November is cruel and unusual punishment. The heater core is either gummed up with crap or the thermostat is stuck wide open.
But that's not the problem... it's the funk in the trunk. When I got the car, there were three mice in the trunk which basically meant a mouse nest and shit. I shampooed the carpets in the trunk with a cocktail of upholstery cleaner, simple green and super clean. The smell is still back there.

Any ideas?

I thought the cruel and unusual punishment was just driving a Beretta period

sam, soak the carpets with gas, and gently apply a spark to the gasoline, it should get rid of the smell

Get pet odor removal stuff. I had a similar issue in a Honda with squirrels. The pet odor stuff fixed it.

Have you pressure washed yet? I know that works on most things like that, but I now it's getting really cold up there already.

Sam try a box of baking soda. Open box leave it in there for a week and see if its better. If not contact a fire/flood home restoration service and see if u can rent/borrow their ozone machine. Good luck.

The best fix is usually the cheapest.

Remove from car, then

One other thought Sam, did you pull out the spare and make sure there isn't. A- a dead rat/puppy. B- a gallon of stagnant water/rat piss cocktail. C-bag O forgotten groceries.

The Ozone machine would def take out the current smell but if the source is still there it will creep back. Just a thought.

Check the backseat, mice like to dig holes and they might have dug one from the trunk into the backseat cushions. That's the one thing I've heard of happening, more than I care to admit.

We'll have to track it down if you don't find it...which might entail taking all the upholstered parts out of the trunk and having someone remove the back seat, if it can be removed. At the very least, you'll have to check beneath the upholstery in the trunk, behind those carpeted panels could be a nest of dead mice. Which is what I'd bet on. If not that...I have some stuff that will remove it, if it's mice pee. The stuff is actually for pet smells, but it might work on your carpets, it neutralizes ammonia odors and pet waste odors.

Is the spare tire stored beneath a panel in the trunk? If so...you might want to try beneath that too.

Since you asked for my Beretta story... here it is... back when that car was new at available at rental agencies, my family had one to drive through the Canadian Rockies. After leaving the Columbia Ice Fields, we remembered that we had left a canister of film on the back bumper. Thinking it was long gone, we kept on going through the construction zone, for about 2.5 hours until we got to our hotel in Banff. Shockingly, when we got out to get our bags from the trunk, the film canister was still on the bumper.

the same thing happened to me but it was with sweedish fish, but what does that have to do with piss?

if it were me i would take the whole interior out and clean it, then dust the whole thing with baking soda, wait a week or two, and then vacuum it all up

Bounce sheets and baking soda work pretty well. I had a 735i that had a sour milk smell in the trunk.

I once had to deal with a giant slurry of expired half and half mixed with a Mt. Dew flavored Slurpee. This was in my friend Stirling's CVPI he uses for his job as a security officer, which the other officer who shared the car (before he hydrolocked it) created this mess.

Me and him managed to remove the top layer of Slurpee and most of the half and half, but that smell was still there. We ended up just cutting out the carpet and replacing it since it was in one spot.
