  let me show my ignorance here. I assume the beam travels the short distance through air to the box? and that the beam easily passes through glass or whatever transparant cover on the box?

  There was originally an enclosure between the end of the LINAC and the vacuum box here. THere was no glass for it to pass through - it's just the stainless steel of the box interior.
